If Merry, From O'er the Brandywine (relevant text: While Merry bears a weapon, he is strength +2.) is bearing a hand weapon and skirmishing a minion like Troop of Uruk-Hai (relevant text: A character skirmishing this minion does not gain strength bonuses from weapons.), does he get the +2 bonus from his ability? I read it as being Merry is getting a strength bonus because of a weapon, but not from that weapon, though I'm really unsure about that.
Also, I may as well ask while I'm here ... if a skirmish event does not specify a limit on its effect (for example, Halfling Deftness), does the effect end with the skirmish phase? I'm almost positive it does, but it doesn't hurt to check.

1. Merry keeps the bonus from his own text, because the source of that bonus (rules-wise) is a character. The "source of an effect is the card on which that effect is printed"; basically "strength bonuses from weapons" is checking for bonuses whose source is a weapon.
2. By default, "an event often has an ongoing or delayed effect until the end of the phase, or until a specified phase or condition is met." The bonus from Halfling Deftness wears off at the end of the skirmish phase it's played.

Wouldn't that be until the end of the skirmish?
Or, is there a separate skirmish phase for each skirmish?

Yes, each skirmish is considered a skirmish phase in itself.
