Once they're transferred from support area to minions, and the skirmish ends with the minions alive (or not), do the fortifications just go to discard?

The fortifications remain on the minion the same way a card like Black Breath would remain on a companion.

In other words, the fort stays with the minion until it leaves play (or is discarded from some other effect)
Also, when the minion is discarded (either by being killed or at the end of the turn) or stacked, the fortification is discarded. The only way to save the fortification is to use Rally Point to return it to your support area.
