Here are some things that I´ve found so far:

1C331 Ettenmoors - when using the site ability on Moria Scout, he doesn´t exert.

1C133 Saruman´s Ambition - doesn´t work on Orthanc Assassin(he doesn´t get any strength bonus)

1C121 Bred for Battle - doesn´t exert Orthanc Assassin.

1U178 Goblin Runner - no twilight tokens are removed(probably had something to do with 1U350 Dimrill Dale not turning itself off, as, if I recall correctly, it worked on earlier sites)

Occasionally some card´s special ability doesn´t work(they are skipped). I don´t know if there´s something wrong with the cards themselves or if the auto-pass feature is bugged.

1C349 The Bridge of Khazad-dum - doesn´t let me choose to play the Balrog when I click the site.

1C179 Goblin Scavengers - isn´t playing a weapon from the discard pile, even though Goblin Scimitar is in there.

1P365 Aragorn, King in Exile - skips the option of healing a companion with the Aragorn signet.

1R289 Frodo, Old Bilbo´s Heir - skips Hobbit ally healing(in this case Bounder).

Deckbuilder:

When filtering to Fellowship Block/Isengard/Minions, 4C207 Uruk-hai Raiding Party appears amongst the cards.

It would be more convenient if the close-up window that pops up when you Shift-click a card could be at the size of the cards.

The size of 6U117 Meduseld thumbnail is odd compared to the rest.

Fixed all 3 problems (yeah all the things you listed had just 3 causes):
- Sites not turning off themselves properly when you left them (therefore Moria Orcs were cheaper after Dimril's Dale was left),
- If an action had only one valid choice (Frodo healing Bounder, Aragorn healing Aragorn signet char, Goblin Scimitar played from discard, Bred for Battle, Ettenmoors, etc), now it fires off correctly,
- Fixed the sites mapping for sets 05 and 06, so now the game client correctly recognizes sites from these sets and displays them horizontally.

When filtering to Fellowship Block/Isengard/Minions, 4C207 Uruk-hai Raiding Party appears amongst the cards.
That's because Uruk-hai Raiding Party was also printed in set 1 (1C158), and therefore the one from set 4 is playable in Fellowship Block.

Can't find Eowyn, Daughter of Eomund in the card list...? Also, is there a zoom feature in the decklist builder like in GCCG? The card images are too small.

Hold Shift key + click on card to see a bigger view. Both in deck builder and while playing.

Orc Trooper is incorrectly named "Orc Tropper" in the game.

Ok, now you can get the same information window about a card, in addition to the Shift+click option, by dragging the card "up", try it.

Now also, by popular demand - if the information window is showing, clicking anywhere in the window closes it.

Fixed the size of the information window in deck-builder and in-game.

Gandalfs Staff is missing when filtering FoTR block/Gandalf/possessions, and also for Mines of Moria/Gandalf/Possessions.

Gandalf's Staff is an artifact and it appears when filtering for artifacts.

That said, it definitely wouldn't hurt if we got two extra filters, "Objects" (returning artifacts and possessions) and "Characters" (returning companions, allies and minions). But I feel this is a low priority thing to do when deck builder will be reworked, together with other search and sorting options.

One really useful thing that I guess will be not hard to implement with game replays already available: dealing with connection issues. GCCG handles it perfectly: games can be saved (and are autosaved anytime one of the players gets disconnected) and finished anytime later.

Also an option to declare game undecided (both players need to agree) would be good, especially useful when someone new to Gemp plays and screws up his situation because of some misclick.
